Metal Gear 1/2 and Metal Gear Solid 3 follow the story of a young and optimistic Solid/Naked Snake dealing with a Boss that defects from their country and their unit. At the end of each game, the Snakes leave their unit for different reasons.
The boss fights within each game have fairly simple names, get straight to the fight, and explode upon death.
Metal Gear Solid and Peace Walker involve the Snakes reluctantly brought onto a mission to stop a nuclear equipped robot designed by an Emmerich family member.
Lovers of the dead Bosses torture the Snakes with electricity.
Additionally, Naomi/Strangelove have British accents and are really mad at Snake for killing their former relative (Gray Fox and The Boss).

A "clone" of the previous Boss mimics said Boss, Liquid being a literal clone of Big Boss, and Peace Walker being an AI replicating The Boss's phrases.
And near the end of the game, a blonde half naked person controls Metal Gear and has to be defeated before they can do colossal damage. (Near the end in MGS1's case)
Metal Gear Solid 2 and Metal Gear Solid V open with a prologue in which you play as the hero of the previous games. In both prologues, everything goes south causing the events of the rest of the game.
A new character becomes the protagonist, working as a sort of avatar for the player themselves. While Raiden gets to become his own person out of the shadow of Solid Snake, Venom is doomed to stay under the shadow of Naked Snake, losing all independency for himself.
Notice how in MGS2, Snake is there to assure Raiden that he can be his own man and live his own life.
While in MGSV, Venom is left by himself with only a tape recording explaining very coldly that he is sharing the title of a bigger man than him.

While Solid Snake stays with Hal Emmerich to the end in MGS2, Naked Snake never even comes into contact with Huey Emmerich during MGSV.
As the games progress, each Snake starts at the same place. An optimistic soldier trying to fulfill their duty. After that starting point, they stray farther from each other, one of them attempting to live life with peers, the other amassing an army and neglecting his peers.
Portable Ops and Metal Gear Solid 4 are somewhat outliers, as they don't parallel specific games. Portable Ops can be fused with Peace Walker since the villain, Gene, shares plenty of story similarities to Liquid Snake.
