I slightly edited the clips in order to make the coincidences clearer, but even so, the pacing of both scenes is almost the same too.
Furthermore, both characters live under the same conditions. Alone in decaying apartments that reflect their sadness and desinterest.

These two are the only shows I know that use the sound of railroad bells as metadiegetic. In fact, I've never heard any other show (or movie) prior to these (or later for that matter) using that SFX with a narrative purpouse at all besides ambience.
And these are just an example of each. Both shows use this motif very often throught their run.
I think Karekano's use of traffic lights is a variation of that idea of using external signs to reflect the characthers psyche.
Speaking of Karekano, one thing that this show uses extensively, is "pillow shots". Althoguh they're not "Dezaki's" their use is one of the trademarks in his style of directing and have a lot of presence in Oniisama. Pretty sure Eva also uses them.
And yeah, they're used in a similar fashion as intended by it's original creator, Yasujiro Ozu. As quiet cutaways before a hit.
However, this is one the things that precisely because of their omnipresence within Dezaki's oeuvre, is difficult to say it was borrowed from Oniisama E specifically, though the 90's urban landscape in both shows could be a lead to such statement.
Sunsets are a running motif too. They are used as a backdrop for pivotal moments in a character arc.

The thing with this is not to downplay Anno's skills as
a director or "exposing" him. Quite the opposite. Adopting the quirks of an influential director is easier said than done and he and his staff proved very capable of such task... if that was the case. This is just a theory.
