Unrelated hot take: Circos plots are almost always uninterpretable (also maybe label your colors)
Are karyotyping and CMAs outdated? Of course. But at least we know how they work, and can plan around their blind spots accordingly.

But I don't see how you can expect to put this in the clinic while it remains this much of a black box
Not my expertise, but it seems like the IP on their actual optical mapping instrument should be enough to prevent copycats?

Release. The. Code. This is such a cool bioinformatics problem that lots of people would love to work on, essentially improving your software for free
