Bellflowers symbolize affection, constancy and everlasting love. Bellflowers also represent humility and delicacy. Bellflowers are often given in gratitude to say "thank you".
We know that at first Eren didn't always behave very well with Mikasa because she is strongest than him and he was jealous of her before.
And we also know from the start that Mikasa loves Eren romantically. She loves him so much that she always protected him no matter what. It was her way of showing him ππππππ‘πππ.
Their relationship was that of two immature teenagers. Eren was clumsy and not sufficiently aware of Mikasa's feelings. While Mikasa didn't trust him enough

These flowers were shown in season 2 episode 1. The Bellfllowers are present while Eren and Mikasa are alone together but, they have not yet bloomed. Exactly like Eren and Mikasa's relationship at this point.
When M confessed, we can see that the flowers have bloomed. In this scene, she thanks him for everything he has done for her. To have stayed near her, for having wrapped the scarf around her. This scene is symbolic when we know that the Bellflowers are also given to say thank u
At this point, it's as if Mikasa's words have finally reached Eren's heart, to finally understand Mikasa and the fact that she too has weaknesses like anyone else and that he loves her and can portect her. Just as the flowers bloomed, their feelings for each other matured too.
And Eren stopped behaving like a bully with Mikasa and even admitted his jealousy towards her.
