1) Episode 1 would've been so much better if you replace Naboo with Alderaan, Qui-Gon + Obi-Wan with Obi-Wan + Anakin, and the Trade Federation with Count Dooku and a clone army. Dooku is Padme's uncle, hence his feudal title, who wants to conquer the throne and become king.
2) Also Padme's brother is Bail Organa and he's in it too. Count Dooku is their uncle, but he abdicated the throne long ago to become a Jedi. He was a respected Jedi Master but then he disappeared years ago, only to suddenly appear now with a clone army to conquer Alderaan.
3) Seeing this, the Senate and Jedi Council send Obi-Wan and Anakin to figure out what the hell is going on, why this Jedi Master is suddenly trying to take the throne of Alderaan by force when he abdicated long ago, and where this clone army came from.
4) Of course Palpatine put Dooku up to it, and is manipulating everything behind the scenes. He turned Dooku to the dark side (maybe Dooku was always a little resentful at having to abdicate?) and promised him Alderaan if he became his ally. He supplied him with the clone army.
5) Basic plot can be mostly the same, except no detour at Tatooine. Obi-Wan and Anakin manage to smuggle Padme and Bail out of Alderaan and to Coruscant, and they return with a small force of starships (maybe we can see a young Captain Tarkin?) to fight the clone army.
6) Obi-Wan and Anakin confront Dooku and fight him but he wields Sith magic and was a powerful Jedi Master to begin with, so they're hard put to it. But Anakin manages to back him into a corner but he escapes. Alderaan is saved but greater mystery remains. End of Ep 1.
7) Episode 2 can be about finding Dooku, who is now leading a separatist movement against the Senate as a whole, and clone armies are popping up all over the place to strike numerous planets and systems. Palpatine uses opportunity to expand executive power and military.
8) We see Palpatine forming a close circle of loyal allies among the high-ranking officers of the Republic Navy and many senators and governors. Padme and others see whats happening and try to stop it in the Senate but can do little to nothing. Then Padme is kidnapped.
9) Anakin freaks out and, in desperation and anger, starts using "advanced interrogation techniques" on prisoners to find information. We see him Force Choke a dude and this is encouraged by Palpatine. Other Republic officers and soldiers use torture too.
10) Obi-Wan sees the fascist elements growing as the Republic military expands, and tries to get Anakin to stop. But Anakin just wants to find Padme. Eventually they do track her down and find her and Dooku on some planet where clones are being produced.
11) Suprisingly, Dooku is remorseful. He kidnapped Padme to protect her from Palpatine, who surely would've assassinated her. He explains that he was turned by Palpatine, who wields the Dark Side, and that he wants to repent. Anakin doesn't believe him, though.
12) Anakin wants to take Dooku to the Republic to face justice but Obi-Wan thinks the Jedi should handle this. Then Republic star destroyers show up with stormtroopers, led by Tarkin, and Dooku is captured. The clone facilities are destroyed.
13) Ep 2 ends with Dooku captured, but there's still many more
clone facilities out there. Obi-Wan is afraid for Anakin, who is now very close to Palpatine and his inner circle. He shares his fears with Yoda, and Yoda says something ominous about the future. Roll credits.

14) Ep 3 is all about Obi-Wan trying to get Anakin to turn away, and Anakin increasingly turning full fascist as he hunts down the last of the clones. Maybe some clones want to surrender, being tired of fighting, and Obi-Wan tries to save their lives, but Anakin just kills them.
15) Padme gets pregnant but is now afraid for and of Anakin. She shares her fears with Obi-Wan who agrees hide her away from Anakin. Anakin demands to know where she is. Later she dies in childbirth, and Luke and Leia are born. Palpatine is now Emperor of the Galaxy, too.
16) Anakin keeps demanding where Padme is and getting angrier. Palpatine tells him that Obi-Wan and the Jedi hid her away. Later Obi-Wan tells Anakin she is dead, along with the children, and Anakin goes ballistic. He blames Obi-Wan and they have their famous fight.
17) Obi-Wan manages to win and leaves him for dead, Palpatine finds him and turns him into Darth Vader, telling him Obi-Wan abandoned him. Obi-Wan visits the newborns on Alderaan and decides they shouldnt be kept together. Bail and his new wife keep Leia and Obi-Wan takes Luke.
18) Ep 3 ends with Vader beginning to root out and hunt down the last remaining Jedi. I should mention that in my version of the prequels, the Jedi are few to begin with. Maybe less than 100 in total, spread across the galaxy. No big Jedi temple on Coruscant.
19) The Jedi do have a secret meeting spot, though, and Anakin knows it and reveals it to Palpatine, so that's how many of them are killed outright in Episode 3. Yoda and Obi-Wan both escape and disappear.
20) So yeah that would've been a better prequel trilogy, imo. I wish Star Wars would become public domain so people can actually be free to make their own Star Wars stuff.
