When Choso beat Yuji and had some new memories implanted in his brain, he freaked out and ran away. Even Sukuna was confused so the power couldn't have come from him

BUT, Yuji says he hasn't met his mom and barely remembers his dad
My theory is that the memory manipulation ability came from Yuji's parents and that his parents had manipulated Yuji's memory so that he wouldn't have any memory of them-
Although I'm not entirely sure why they would do it, my guess is that something bad happened to Yuji's family and that they changed his memory to protect him.
After that, Yuji is taken in by his grandfather who seems to know something about his parents but unfortunately died before saying it 
My guess is that Yuji's parents are of some importance in the jujutsu world, either they were curse-users or jujutsu sorcerers. Just like Yuta who was apparently a distant relative of Gojo
