First we should all know that unseen64 isn't just something that popped out of the blue to say this. They've been on the scene of collecting information about beta, cancelled or unseen games for years now. So I doubt they are purposely lying to start a fight
Onto the actual article:
The first thing that doesn't add up is the naming convention. For all mainline ape escape games, they are simply called "ape escape 1/2/etc" with no smaller title. The only somewhat mainline game like that is Big Mission, which will be brought up later

The next red flag comes from the fact they cited something from Ape Club cir. 2010. Despite what they, and many others, were led to believe - the person behind these posts had no affiliation with Sony. They lied a lot on the website after getting the domain cir. 2007
Next up has to be the lackluster evidence. There are claims that leaks were discovered in 2005, but no one to date archieved them. There is no discussion of these leaks on other popular websites at the time. The only source of this evidence is this one person, who isn't credible

By the end of this first source, it seems to imply to Nintendo saw these leaks and used it as the basis for Super Mario Galaxy, so Sony scrapped the game. This does not happen in the real world.

By far the biggest red flag is the supposed plot of the game. "Specter kidnaps the professor, and you have to save him."
Sound familiar? That's the plot for Saru Saru Big Mission. Which came out in 2007, using the same engine as AE3, and only in Japan

To me, it seems like the person creating this supposed cancelled game is taking advantage of those who only know Ape Escape for the games that released overseas.
For us that know the series inside and out, it's clearly fake. But that's not obvious to others.

The logo that is used in the article is also not official, it is a fanmade one made by the creator @Turret3471 . Whether or not the author choose this themselves without realising it was fan made or was sent it by their source is unknown.
The final point is that the timeline made out by the source makes no sense. AE3 released in Japan in 2005 on the PS2. SGMM released in 2006 on the PS2. SG:SSD released in 2007 on the PSP.

The series was at the height of it's popularity. And everyone loves a good story of a smaller franchise having its ideas taken by big bad company Nintendo.
Tl:dr; The main source, Ape Club, was fan run and extremely uncredible. Unrealistic reasons for cancellation. Plot seems to be a copy of SG:SSD, a game only released in Japan.
