most of Marisa Coulter's clothes in the first season are in shades of turquoise or blue. In general the color turquoise means: knowledge, power and seriousness. when wear clothes of this colors, it make people see you with more respect and credibility. #HisDarkMaterials
she said to Lyra in the second episode "the clothes you wear determine the way people see you." she wears blue/turquoise most os the time (mainly on episodes 1,2 and 3) this color also means the desire to purify yourself. all this meanings fit perfectly on Marisa.
Lyra's room: her room is all in blue tones. The color blue is popularly used to express sadness (like in some movies when they use a blue filter for sadness and a yellow one for happiness) but blue is also the color that means trust and loyalty.
this color also exude feelings of tranquility. It makes total sense because even with the need to control Lyra, Marisa wanted her to feel good in there so she woulnd't want to run away, she also wanted lyra to trust her.
theres a research in a psychiatric institute/hospital made in 1931 about mentally ill people's favourite colours, the conclusion was; 38% of schizophrenics and manic depressives, each, gave first preference to blue(this is the highest percentage)while green was the first choice+
of only 16% of schizophrenics, 9% of manic depressives, and 13% of other diseases. Marisa has a depressive behavior, She said to Lyra "I've never been sure about them, heights. I could never get away from the occasional urge to jump."

it seems Marisa will probably be wearing more red in the new season, which is the opposite of blue so it may be part of her development. The color red is communent associated with the feeling of madness, and this is something we can expect from her in this season.
a study made in 2004 concluded that normals patients with neurotic disorders, and borderline patients expressed love and anger significantly more often in response to cards containing red colors+
for the non-red color cards neither an effect on love and anger, nor on anxiety and depression could be demonstrated.
red also means power and Marisa is a powerful women. Back in the first season: If you notice, she mostly wears red in the scenes she needs to look more powerful like in the magisterium scene and the bolvangar scene. #HisDarkMaterials
