Kubo started to foreshadow Kisuke's personality and his world views in the earliest chapters. Let's talk about the mod konpaku - Kon situation and see where it goes.
Kisuke had Kon in a box labeled "defective soul", which means that he realized that Kon was a mod soul, so he put him in a separate box to deal with later. He could: a) destroy it himself or b) send it back to SS (as prior to this, it's confirmed that he gets shipment from SS).
a) may be, but is very unlikely. Isn't it weird to keep one single product in a very specific box for God knows how long, when he's a scientist and he would definitely play with it if he had a chance as it is a very unique item? That's why I think he probably was to send it back.
Which means we're diving into the "b" option: he'll send it back later. He knew about the Spearhead project, but because he's not working for SS anymore, he decides that he should not intervene because it doesn't matter to him. No end of world going on for him to join the party.
It's a SS problem and one soul doesn't do anything to him. So he puts Kon away, so he can send it back later, so that SS kills it off themselves, according to the official policy. Hmm... Kisuke makes someone do something because they are supposed to do it? Sounds familiar.
+ Kisuke is indirectly killing a soul by playing neutral. He's not doing anything to save it? Wow, he is darker than he actually looks like! Then, he goes to the roof to retrieve Kon. He does it because...yeah it's merch from his shop and he doesn't want bad reputation...
BUT this also shows that he doesn't want to intervene in the way how the world naturally flows (SS has a policy against mod Konpaku) if it's not an end of the world matter. Reminds you of something?
The situation with Aizen and the Soul King.
Kisuke knows what is going on (✓)
Kisuke has his opinion, but it matters little because he's not directly involved in the situation (✓)
Kisuke doesn't want to intervene and do as he pleases, he follows the rules that were set up for everyone and does not act upon his belief(✓)
"I have no choice. I'm gonna destroy it"... magnify this and you get "I have no choice, but to live with the truth I know about the Soul King because the world is ok, not on the verge of destruction, so what if I disagree with this?"
The difference in the situation with Kon and later on with Aizen is that in the case of Aizen, Sousuke is a menace to the world's order. So Kisuke takes action and neutralizes Aizen. Here, Rukia takes the pill from him, but he couldn't care less.
He can leave Kon with Rukia if she insists because it doesn't affect him directly or the world he lives in. He could always go around it and make her responsible "well...I never knew it was defective in the first place, Kuchiki-san was happy with the item and never complained!"
The Kon case early on foreshadowed how Kisuke thinks and acts. He is far from being a good guy. You can see here how serious and harsh he acts with Kon. He wanted to follow the policy because that's how it is, but in the end, something got in the way and he shrugged it off.
